Take the bus to Port authority in MAnhattan, then catch the A train uptown. Should take 45 min. to an hour at least.

Faster than the bus from Newark is the train. NJ Transit offers service between the airport and New York Penn Station that takes about 30 minutes.

From Newak Airport take the train to Newark Penn Station, from Penn Station in Newark you want to take the train to Penn Station NYC (34th Street), take the A Train (you'll see signs for the subway) to 125 the A is the express.
